To me it sounds either a virus or a hard drive failing. But the long start up times and shutdown times are normal if you are using a mechanical hard drive that is a couple years old.
When you bought the system you bought it OEM, which means they weren't required to give you a CD but most manufactures like HP and Dell will give you a restore disc for free with the system itself.
I use Microsoft Security Essentials and MalwareBytes, I suggest downloading and installing Microsoft Security Essentials and running it and see if it picks up anything. Now you say you are having problems with 1 game and the Steam application itself? Hmm, it could be that Steam is in a corrupted part of the hard drive and the game itself is in a bad install. Have you tried reinstalling Blacklight?
