I'm pretty much really late but I think I have figured out why sayuka has red eyes
Let's say that sayuka was a hopeless human that was about to die from blood loss and then poof! Remilia came and helped sayuka by giving her blood (by biting her I guess?...) and sayuka was grateful and became Remilia's servant. But by giving her blood from her own her eyes turned red?...

Now now I'll show you something like this that happened before.



His eyes were green, but now it's red and green.

Please don't scold me for bringing BlazBlue into this.
Also, playing as Remilia makes touhou heaven.
