I think most people use Camtasia when recording flash games. You can actually crop the area of the screen that you want the program to record, which is nice. I believe that the newest version of FRAPS allows you to record flash games now, but it'll record the entire screen. So you'd have to do a little bit more work in the editing process to get the rest of the web page out of frame. Hope this helped a little.

I just run Audacity, click record, then run the game.. Once I'm at a point where I want the audio and video synced up, I count down from 5 and I lean close to my keyboard when I hit my video recording hot key. Then I just find that point in my audio recording and delete everything before the sound of me hitting the hot key. It's probably not the most efficient way to do it, but it works for me.
