So, my theory. This is a parallel universe. When Naomi got depressed after her first trip (in the original game) to the Heavenly Host, the haunted school, she had one of these "deja vû" and went back in time to live again that experience, probably in order to correct something, or to do something to make that dimension disappear forever.
